The covert ops is a terran facility that is an addon to the science facility. It provides the ability to train ghosts and the upgrades they can receive. It was only accessible to members of the Confederate Intelligence Corps.
The covert ops does not appear in StarCraft II, having been replaced by the ghost academy.
